1. 前言

时隔九年，mapman竟然更新了。mapman目前最新版本发布于3.7.0 (05.10.2022)，上个版本是2013年。 MapMan+Mercator4，可以实现植物代谢通路注释，基因表达可视化。

MapMan is a user-driven tool that displays large datasets (e.g. gene expression data from Arabidopsis Affymetrix arrays) onto diagrams of metabolic pathways or other processes.
Mercator4 is an online tool to assign functional annotations to protein sequences of land plants.

2. 使用Mercator4 v5.0注释

2.1 前言

因为sk为非模式物种，没有可以直接下载的注释文件。为了得到mapman兼容的注释文件，我们使用Mercator4 v5.0注释我们的sk蛋白质序列。提供好蛋白序列，修改好名字，上传网站即可。我这里勾选了额外的Include Prot-scriber annotations和Include Swissprot annotations（ProtScriber和blast-Swissprot可以注释更多的蛋白，但特异性低于Mercator4），稍等一会就会生成以下两个文件和一个统计列表

另外，Mercator4还在这个网页上提供了在线FASTA文件验证和富集分析功能。

2.2 Mercator4结果文件

2.3 Mercator4额外提供的两个在线交互式可视化工具

  1. TreeViewer：显示了可视化为层次树形式的蛋白质分类，还可以选择其他已注释过的模式物种进行比较。
  2. HeatmapViewer：显示两组蛋白质的比较，并根据比较结果将蛋白质类别标记为不同颜色的点。

mapman对单样本和多样本可以提供热图和折线图的可视化选项。

目前提供的mac版本不支持我的M1 mac，但是可以下载java版本。不过安装数据库的时候一直报错，据说可以后期导入数据库，不过这个以后用了再折腾吧。
